The sub technically stopped the ball crossing the line for a goal kick though though there was no intention to deceive.

I would say indirect free kick at best

Debatable whether or not it was even correct under the laws of the game. They specifically refer to subs, substituted players and team officials entering the field of play, which was clearly not the case with this. Presumably the booking was for entering the field of play without the referee's permission, and again, that just didn't happen.

The line is part of the field of play and he stopped the ball on rue line, so surely he was on the field of play, albeit just a little?

A substitute who makes contact with the ball when it is still in play has technically entered the field of play.

Still can't see how that results in a penalty kick though.

In fact, the substitute gave the attacking team an advantage by keeping the ball in play.

Maybe there's a case for him being red carded for two separate offences - entering the field of play, followed by contact with the ball ?

All very technically true but the player had no intention of deceiving anyone or to gain an advantage. The ref should have just told him not to do be so careless and award a goal kick.

I don't think he did stop the ball on the line. His foot seems to be a bit behind the line, and although the edge of the ball is still overlapping the line and hence still in pay, I don't think the sub is ever actually on the pitch. I don't see how he can 'technically' enter the field of play without actually being on it.

In that case, maybe you should take the advice that you frequently give to others and actually read the rules.

The change is fairly recent, and was intended to prevent subs warming up behind the goal running on to kick the ball off the line and prevent a goal.

Is the field of play perhaps also considered also being outwith the pitch dimensions if you can still play the ball?

If a player physically off the park is still technically considered to be on it - presumably the opposite can apply where appropriate ?
